This is a short introduction to create custom invoices in magento. First of all you can add your own logo and address via the admin panel

Go to: admin --> configuration --> Sales --> Invoice and Package slip design --> add your address + logo

If you want to add further modification you have to modify:

magento/app/code/core/Mage/Sales/Model/Order/Pdf/Invoice.php
